The Pygments support in Trac is rather new, so it's not that surprising if there are a few glitches here and there. You can alo ask on the MailingList if other people went through the problem you described, as this seems to be an installation issue.
Your last chance will be to ping matt_good on the IrcChannel and ask him gently about this ;)

Are you talking about Trac 0.10, as the version implies?
If yes, you should probably file a bug on TracHacks (and close this one), as the Pygments renderer plugin for 0.10 is maintained there.
If you have instead Trac 0.11 which has builtin support for Pygments, then it's a bit weird, as it works fine for me: after disabling the trac.mimeview.patch component which takes normally precedence, Pygments was able to render diffs just fine. Be sure you have the correct combinations of versions: latest Trac trunk, Genshi ≥ 0.3.6 and Pygments ≥ 0.6.
