Jira

Jira is a commercial bug tracking system, which is for example used by the Apache projects, like ​mod_python. It is proprietary licensed, but free for use by official non-profit organizations, charities, and open-source projects. It is developed by Atlassian and written in Java.

One of the things worth noting is the way it deals with multiple versions/milestones per ticket (#4298).
